Yes, Mobile Based Attendance can be disabled independently of Web Attendance. To do this:
1. Go to Control Panel > Settings > Attendance > Configure Attendance.
2. Scroll to the Mobile Attendance section.
3. Tick the Disable Mobile based attendance checkbox.
Web Attendance and Biometric Attendance continue to work as configured.
